When I enter keywords for Category URL and update, the change takes just fine. When I go to our main page and click on the category I entered the url keywords for it takes me to my home page. The categories that do not have url keywords still work fine.

Yep that fixed it. I wouldn't have even known that had to be checked because when I click a category w/ out the url text it brings up the products on the buynow page fine (they are both on the same page, which I know more are)
